Can be either one but they have different meanings.

He sat in a chair.
他坐在椅子里
He sat on a stool.
他坐在凳子上
He sat on a bench.
他坐在长凳上.

注意，椅子有靠背，有些还有扶手，较大。我们用坐在椅子里。
凳子无靠背，无扶手，较小。我们用坐在椅子上。

另外举两个例子和 sit 有关的：
He sat on her bed。
他坐在她的床上 (这时他实际上是坐在她的床边上)。
He sat in her bed。
他坐在她的床上 (这时他实际上是坐在她的床中间)。
这两句话可大不相同，切切不可错用！

坐在沙发上就用 in，因为是沙发是软的，陷进去的。

一般的凳子，硬的，就用 on。
